So have you tried the obvious solution, run chkdsk /f?

Hello,

Click on Start > Run > Chkdsk /f > OK

You will most likely need to restart your computer. Restart your computer,
let CHKDSK do its work and once it is started up again, you should be able
to run Defragmenter.

Although the risk of running CHKDSK damaging your hard drive is very low, it
is a good idea to have some kind of backup handy just in case.
