Why are search engines not capable of detecting malware when they are
searching these sites, and when found either not include them in their
search results, or flag them as being viral?

That's not their job (censorship), but some do warn the user about some
of their results.

...and since a lot of the malware isn't even seen unless one has
JavaScript (or ActiveX) enabled - which SEs don't - they won't ever see
it.

It would slow searches considerably if they had to scan for malware in
the results before displaying them. The one time I noticed the warning,
it was trying to warn me away from a very informative full disclosure
text file containing a snippet of malicious script. I wasn't going to
let some warning stop me SurprisedD so I went there anyway. It is a good
thing that it wasn't hidden from me (censorship) by the netnanny powers
that be.
