I have used Microsoft Bookshelf 2000 CD for years and suddenly it won't load.
An error message comes up labelled "16 bit Windows Subsystem:
WINDOWS\SYSTEN32\AUTOEXEC.NT -- System file not suitable for running MS-DOS
and Microsoft Windows applications. Choose 'Close' to tetminate the
application." Then two buttons with close or ignore. Click either and the
program won't run.

Is there any way to get around this?

It sounds like you went from Windows 95/98 to an upgraded processor or
computer? The software you have is still trying to read the older
version of your system. If you go to the Bookshelf site, you may find
the patch needed to keep the program running...or you may end up having
to upgrade your software.

If you completely un-install the program, then use a registry cleaner to
ensure the program is completely uninstalled, you can try re-intstalling
it to see if that works around the problem.
